I already knew Xshell provides timestamps for logging.
Is it possible allows for timestamps for log filenames, but can I set Xshell to automatically create a logging folder log folders by date as well?

You can put folder names In the Session's Properties, you can enter the folder name in the File Path field like so:
%Y-%m-%d\%n_%Y-%m-%d_%t.log
This will automatically create folders for logs by date.
